Refresher: the whole idea of Disappearance was that

Yuki became erratic and emotional due to having to endure centuries of being trapped in Endless Eight, and 'stole' Haruhi's powers to overwrite the universe with her improved version where Haruhi is an ordinary girl, Yuki is an ordinary bookworm (interpretations of how that works vary), Mikuru is an ordinary girl from the local time period, the aliens don't exist, the SOS Brigade was never gathered, and in general all of the weird stuff Haruhi originally summoned doesn't exist.

Since the people in the Disappearance version of reality (except Kyon) have no memory of the novel events, and no supernatural attributes, any standing orders they had in the novels no longer apply after Yuki's rewrite. Thus Disappearance Mikuru and Yuki are free to do whatever they want; that's almost the entire point of having the rewrite.

Originally Yuki wasn't ever "forbidden" from love interests, she was just designed not to have them, much as a microwave is designed not to have interests. It never occurred to anyone that she might become more human as time went on. Later, the extent to which she is 'forbidden' from acting emotionally is debatable - she's already broken her rules/design constraints and the IDSE would prefer just to delete her and send a different interface as a replacement, but they do not actually have that option. This makes Yuki somewhat of a rogue agent.
