Correct? If so, I believe that means Moore's init should be 1d20+41 (his usual initiative) -30?

If my understanding is correct, the actual aura should still be functioning, but Moore's the one with the penalties.

If Moore uses Time Stop (just go with it), would he, Xandra, Jetina and Kaja continue to fall during it, while the marilith would not?

Yes, assuming everyone is in a time stop they can all move as normal.

On Moore's turn, he activates his boots of temporal acceleration, which gives us 2 turns of Time Stop.

I am writing this all out assuming that there wouldn't be something mechanical stopping this from working. If there is, let me know and I will revise. He has time to give the item to Xandra if he needs to.

Time Stop Turn 1: Moore uses Vul'lath's Relief to open a Gate to Celestia, and hopefully we all just fall through it back there.

This is kind of an OOC cheating question, but does Xandra have any large-scale distraction spells? I know those are normally illusions, but can you think of anything? Wall of Stone, that sort of thing?

EDIT: Also, for SLAs, would I be correct in assuming I'm treated as Character level 2 for the purposes of spell effects, or do I still have my caster level? Permanent Image in particular.
