With the ship ablaze, Seira latches onto the warship and TEARS.  She rips the ribs of it wide open, the back of it snapping apart. Then it all comes out - the roiling darkness, like an ocean of black spilling into the Silver Sea. It's pouring out relentlessly, all around you.

Now that it's out in the open, do I have an idea for what can contain it? Ie, would stuff like resilient sphere or forcecage? Or, perhaps, it can be kicked back home with dismissal or dispel evil? Finally, what about countering it directly (conceptually)? Goldenfire (as fires of creations) didn't seem to work, perhaps because I don't have the full version, but what about sunlight, holy power and the like?

I'm basically looking for what would seem sensible to me, given a 103 result on a relevant knowledge check.

You suspect that force walls and the like should be effective, or at worst a prismatic sphere.

An extremely strong light effect should be able to counter this, such as an epic light spell of no small power. You'd want as big a radius and high a spell level as possible.

Also good thing you can't fail saves and blew many moments of prescience here.

Another 240 damage halved, so 120 damage.

That Lunatic spell would've been far more useful here against that icky darkness than used on the army, but Seira's learning the best use for her most powerful spells as she goes! And she still has a fairly potent spell made by a Lathanderite, except she'd boosted it beyond its original performance. Now, it literally gets its chance to shine!

Sunlance is a lvl11 spell, but since it's Twinned the metamagic made it a lvl12 spell (that's the slot I'm using). The CL is 35, and I have +10 to CL to overcome SR from Arcane Thesis.

The sunlances explode out - but harm nothing. Instead the darkness crumbles and fades away, much of it countered around you. More spreads behind you but you're gored out the center of it. It's spreading slower now, fizzling out and coming to a stop a little at a time.

The front half of the ship flies ahead and manages to execute a turn, dragon skull facing you. It's still flying, still intact as it turns. It opens wide, as if to expel breath, but nothing comes out. Instead the intact ship rams right in at you, a headlong charge.

This is a trample attack. You can either make an AoO at a -4 penalty or make a Reflex save to avoid it, but not both.

You are so lucky for MMOP plus not auto failing on ones.

With a burst of raw insight, Seira dives straight down. It's a plunge that avoids the ship by a moment, yet she whirls. Most of the back half of the ship is falling, but the tail stays upright. A tail enemy? The bony tail turns and hurtles at you, trying to smash you beneath it. It's wobbling wildly but seeking you, with unnatural aim and agility.

As the broken up yet surprisingly spry carcass continues to burn merrily, Seira decides to eliminate the rest of the darkness while fixing up her body. Meanwhile, her trusted flower continues to burn everything in sight!

The darkness barely even ripples at this light, mortal magic clearly not enough to phase it. Yet meanwhile your sky flower fires true, both the front and the back of the ship being burnt, fireballs pockmarking them both. The back falls, immolated utterly, exploding in goldenfire after that miss. It plunges down as the surviving front turns and charges you once more.

Trample, same as the last round. Ref save or AoO it.
